I concur with the opinion of TS: it most likely sounds to be a time-out issue with your SB-900. It's very easily solved if you really want to. Go into the menu, find the time-out choices and chose a longer time. Simple. Try it.

Sorry for being a little of topic, I'm new to shooting with strobes and after reading this, (and other) threads it becomes painfully obvious how little I know about it.

Could someone recommend some good online resources or books to look at to get a better understanding and getting the most out of using strobes?

Thanks

strobist.com is probably the most popular resource. Many think the purpose of the site is to promote speedlite use, however, the point is really to maximize the use of what you have. He is not a shill for any company, and has used our products, speedlites, and Profoto along with many other products, and he will give you the good and bad (from his POV) of any of them. But, what he teaches is that the concepts when using one type will transfer to other types.

By placing a cyber commander on top of a pocket wizard mini tt1. It it possible for the mini tt1 to allow the commander to read high speed sync or go up to their 1/2500.

I tried this with the Canon 600EX and later the ST-E3 (and 5dMkiI), but it didn't work for me. I was using the AB1600. Anyone get it to work with Canon?

Not being a "true" old school photographer this has me a bit baffled. I just ordered the Einstein set up with Cyber Commander for use with marshal arts thinking I could stop the action with the flash rather than the shutter. Is this not the case, or do I now need to purchase the PW Mini TTI?

If the martial arts will be performed inside under relatively low light, then you should be fine without any other equipment. The flash durations can freeze motion (I would use a lower power, like 1/4 or less), even at normal sync speeds.
